Fully Automated High-Throughput Host Cell Protein Analysis of Highly Diverse Samples

Novozymes, a global leader in biological solutions, faced a critical bottleneck in high-throughput mass‑spectrometry (MS) host‑cell protein (HCP) analysis across diverse bacterial and fungal samples. After speeding up robotic sample prep and MS acquisition, the lab was overwhelmed by terabytes of complex data, slow file loading, difficulty detecting low‑abundance HCPs across many hosts, and the need to leverage LIMS metadata to reach its goal of 200 samples per day.

Working with Genedata and deploying Genedata Expressionist, Novozymes automated the entire MS data workflow—raw data transfer, preprocessing, 24/7 compression and noise reduction, metadata‑driven sample processing, Mascot searches, and automated reporting into the corporate data lake. The Genedata solution yielded a tenfold faster file loading time, 5–10× data compression, enabled analysis of a 96‑well plate in under 24 hours (a fivefold throughput increase), cut turnaround from almost a week to under a day, and allowed Novozymes to meet its 200 samples/day target without adding headcount.
